Is there a church puzzle in this Venice game?
The story starts with the theft of a priceless chalice from the Frari Church, though the walk does not go there. Your route passes St Mark's Basilica, the Clocktower and the Columns of Saint Mark and Saint Teodoro, with puzzles built around what you see at each stop.
Does the route include the Doge's Palace?
Yes. The Doge's Palace is the final stop. Before it you pass Teatro La Fenice, the Royal Gardens, the Columns of Saint Mark and Saint Teodoro, St Mark's Clocktower and St Mark's Basilica, so the game ends right in the heart of San Marco.

You start at Ponte della Paglia and walk about 1.8 km through 11 stops, including Campo Santo Stefano and Campo Sant'Angelo. Allow about an hour. It is best played during the day, and you can pause at any point and continue later.
